Partially out of curiosity and partially because I'm wondering if theres a better system than the one I use.
At the moment I have the first box labeled as 'deposit' which is the one I always leave the computer set to while I'm out and about so that any caught pokemon go in there, along with any eggs I haven't gotten around to hatching and any 'team' pokemon I'm not using for some reason.
Then I have one box devoted to each type, which is what I sort the pokemon from the deposit box into every so often. I had to double up ghost and dark types though, originally to make room for a 'legendaries' box which then got changed to an unown box when I realised they'd take up an entire one all by themselves.
The idea behind this set-up being that it makes it nice and easy to find a pokemon I want, as long as I can remember what type it is. _________________ Oh what a tangled web we weave when first we practice to decieve ~ Sir Walter Scott

Mine are all arranged by type, although I tend to combine Dark/Ghost and Ice/Dragon so I can have an Unown box, a box for my 100s and a spare box for anything else.

I have them all sorted by type, an unown box(in order ),my hatchery, and then two wi-fi battle boxes which both have hidden backgrounds.

I finally got around to organizing mine, one box for each type (except for Poison, Ghost, Rock, Ground Dragon & Ice which share boxes (Psn/Ghst, Roc/Grnd, Drgn/Ice) then I have a box for Unown, a box for legendary pokemon, a box for my team/breeding and a box for trading.
Thanks for the tip for the backgrounds too CP, some of them are pretty cool
EDIT: And now the pokemon inside the boxes are organized by number. It's much easier to navigate than the mess that I previously had . _________________ If I'm not here, I'm probably over at...

I think when I can be bothered to re-arrange everything I'll bring back my legendary box, if only because I love the idea of a box full of legendaries. I might also add a team box later on since I'm planning to have an in-game team, a PVP team, and a contest team.
Thanks for the tip about the extra backgrounds CP. One thing I didn't like was the number of boxes I had with the same backgrounds so it'll be cool to have some diffrent ones to choose from. _________________ Oh what a tangled web we weave when first we practice to decieve ~ Sir Walter Scott

I used to organize my pokemon by type, but now I do things a bit differently- on my Diamond Cart, I have them organized by ID# (Diamond has my ID number collection, for the lottery), plus one box with my special event pokes.
In Pearl, my main cart, all my pokemon are organized by breeding pairs and their offspring, with a few extra boxes for temporary storage, mass egg hatching runs, one for my team/trained pokes, and a couple for discards/trades, and trade stock/high IV'd babies that are "tagged" by what item they're holding, since I often have many of the same species/nature at Lv. 1, when they look almost the same. _________________

| Mine is area type organized (Sinnoh, Hoenn, Johto, Kanto), a starters box, a to trade box, a legendary box, and a ONLY for WIFI battles box. the area boxes are organized by levels, highest last and lowest first. |
